Even NTs Bootloader is stored in the BOOT partition of  NT on your m/c and not
the MBR if I am not wrong.

One should, to keep every OS and also some ANTIVIRUS or DISK CHECK
utilities happy,  maintain the Bootloader which came with a OS in its BOOT
partition's Boot sector. And in the MBR specify the ACTIVE PARTITION as the
partition of the OS whose's BOOT LOADER you like the most. And configure that
Bootloader to multiboot into different OSes on your system or on some other
system thro NFS or whatever. 

Check out the HOWTOS and documentation which came with Linux It gives info on
configuring the NT Bootloader as well as Lilo.
