Seems like you are running an ISP.

In case you have dial-up users, invoicing can be achieved by crunching
the RADIUS logs. This will not be very difficult - a Perl script should
suffice.

My favourite accounting app these days is GnuCash. It is available at 
http://www.gnucash.org . It can import Quicken files, print cheques
etc etc.

Better still check out http://www.isp-lists.com . There you will find a 
whole mailing list devoted to billing issues and billing software.
